    Protein Summary

    The Jann_0659 gene from Jannaschia sp. ccs1 encodes the YP_508601 sequence, a phenyl-acetic acid degradation operon negative regulator protein paaX-like (PF07848) and shows some structural similarity with another homolog determined by structural genomics (PDB id: 3KFW, DALI Z-score 10.4, rmsd 4.6 Å over 190 residues, identity 18%) and with a MarR family transcriptional regulator implicated in organic hydroperoxide resistance (PDB id: 1Z91, DALI Z-score 6.8, rmsd 4.8 Å over 112 residues, identity 11%). This paaX function is strongly supported by genome context. A temptative SCOP classification of 3l09 is inside the all-alpha class, winged-helix DNA-binding domain superfamily, CodY HTH domain family.

     

    Notes from Alex Bateman:

    This looks interesting. But perhaps not for the right reasons. This protein is related to PaaX. We only matched the N-terminal HTH domain though and not the C-terminal domain. I added this sequence to our PaaX_C domain SEED alignment, so we will find it in our next release. But this sequence looks pretty weird in the alignment. It seems to be missing lots of the most conserved sequence motifs. It would be interseting to know if you are having success with the structure or not. Once its solved though I'm not sure how representative of the family it will be. If the sequence is genuine then it might represent a case of rapid sequence evolution. So a structural comparison to another member of the family could be interesting.
